While originally synchronizing my smartphone with Outlook via Akruto, I set synchronization for everything I have in my Outlook. Then switched to 3-rd party app for managing my calendar and abandon syncing notes. The question is whether I can switch off syncing unnecessary data without going through the setup process once again?

On your computer, if AkrutoSync is open, on the main screen’s left panel, click on ‘Select what to sync’ – then choose NONE for Calendar and Notes in order to stop syncing from and to the Outlook on your computer. For the phone, if you are using an Android – go to Settings > Accounts > tap the Exchange account for AkrutoSync, turn off the sync for Calendar and Notes. Same process for Windows mobile phones (Settings > Email+Account) and for an iPhone (Settings > Email – for iOS 10).
